Proteins are diverse and indispensable macromolecules that carry out an immense array of functions in living organisms. This revision guide distils the essential concepts you need for IB Biology, from amino acid chemistry to quaternary structure, with key examples such as haemoglobin, rubisco and collagen, and explains how structure dictates function.

1. Amino Acids: The Building Blocks of Proteins |

All proteins are polymers constructed from 20 standard amino acid monomers. Each amino acid has a central α-carbon bonded to an amine group (—NH₂), a carboxyl group (—COOH), a hydrogen atom, and a variable R group (side chain).

The R group determines the amino acid’s chemical properties: non‑polar, polar uncharged, or electrically charged (acidic and basic). The nature of the side chains governs how the polypeptide folds in water.

2. Peptide Bond Formation |

A peptide bond is a covalent bond formed by a condensation reaction between the carboxyl group of one amino acid and the amino group of another. One water molecule is released, and the resulting link is an amide bond (—CO—NH—).

The peptide bond exhibits partial double-bond character due to resonance, which restricts rotation around the C—N bond and gives the backbone a planar geometry.

The repeating backbone of a polypeptide is —N—Cα—C—, with the R groups projecting as side chains that interact with each other and with water.

3. Diversity of Polypeptides |

The 20 amino acids can be linked in any order and in any length. For a chain of n amino acids, the theoretical number of sequences is 20ⁿ, generating an astronomically large molecular variety.

In cells, the actual sequence of a polypeptide is specified by a gene through the genetic code. Ribosomes translate mRNA codons into a precise chain of amino acids.

4. Primary Structure: The Sequence of Amino Acids |

The primary structure is the linear sequence of amino acids held together by peptide bonds. It is encoded by the DNA sequence of the corresponding gene and is unique to each protein.

A change in just one amino acid can have drastic consequences. In sickle cell anaemia, a single substitution (glutamic acid → valine) in the β‑chain of haemoglobin causes the protein to polymerise, distorting red blood cells.

5. Secondary Structure: Alpha‑Helices and Beta‑Pleated Sheets |

Secondary structure refers to regularly repeating local conformations of the polypeptide backbone, stabilised by hydrogen bonds between the carbonyl oxygen (—C=O) and the amide hydrogen (—NH) of the peptide bond.

The α‑helix is a right‑handed coil in which the R groups point outward, preventing steric clashes. The hydrogen bonds are parallel to the helix axis, making the structure spring‑like and elastic.

The β‑pleated sheet consists of extended polypeptide strands aligned side by side. Hydrogen bonds form between strands; the R groups alternately project above and below the plane of the sheet. The strands can run parallel or antiparallel.

Silk fibroin is rich in β‑sheets, producing long, insoluble, flexible fibres with high tensile strength. In contrast, keratin in hair and nails contains α‑helices bundled into coiled coils.

6. Tertiary Structure: 3D Folding and Bonds |

The tertiary structure is the overall three‑dimensional shape of a single polypeptide chain. It results from interactions among the R groups and is stabilised by several types of bonds and forces.

Key interactions include: hydrophobic interactions (non‑polar side chains cluster in the interior, away from water), hydrogen bonds, ionic bonds (salt bridges between oppositely charged side chains), and covalent disulfide bridges formed between cysteine residues.

The final 3D conformation determines the protein’s specific function, such as the precise shape of an enzyme’s active site or the binding pocket of a receptor.

7. Quaternary Structure: Multiple Polypeptide Chains |

Quaternary structure occurs when two or more polypeptide subunits assemble to form a functional protein. The subunits are held together by the same types of interactions found in tertiary structure, and the assembly can be symmetrical or asymmetrical.

Haemoglobin is a classic example: it is a tetramer consisting of two α‑globin and two β‑globin subunits, each with a haem group that binds oxygen. The quaternary structure enables cooperative binding.

Another example is collagen, which is formed from three α‑chains wound into a triple helix, with extensive hydrogen bonding and covalent cross‑links enhancing tensile strength.

8. Globular vs. Fibrous Proteins: Form and Function |

Proteins can be broadly classified by shape. Globular proteins are roughly spherical and soluble in water, with hydrophobic residues buried inside and hydrophilic residues on the surface. Fibrous proteins are long, elongated, and often insoluble, providing structural support.

The table below summarises key differences supported by IB examples.

9. Denaturation: Loss of 3D Structure |

Denaturation is the process in which a protein loses its tertiary and secondary structure, and consequently its function, due to the disruption of non‑covalent bonds and disulfide bridges. The primary structure (peptide bonds) remains intact.

Common denaturing agents include heat (breaks hydrogen bonds and increases kinetic energy), extreme pH (alters charges on R groups, disrupting ionic and hydrogen bonds), and heavy metal ions (bind to —SH groups or displace essential metals).

Cooking egg white illustrates irreversible denaturation: the soluble albumin protein unfolds and coagulates into a solid white mass.
