Genetic Mutations in A-Level Biology — A-Level

📚 Genetic Mutations in A-Level Biology | A-Level

Genetic mutations are permanent changes in the DNA sequence of an organism. They are the ultimate source of genetic variation and play a central role in evolution, disease, and biotechnology. In A-Level Biology, understanding mutations is essential — not only for exam success but also for grasping how life adapts and how genetic disorders arise. This comprehensive guide covers everything you need to know: from the molecular causes of mutations to their phenotypic consequences, with detailed explanations of substitution, insertion, deletion, frameshift, and chromosomal mutations.

1. What Are Genetic Mutations? |

A genetic mutation is a change in the nucleotide sequence of DNA. Mutations can occur spontaneously during DNA replication or be induced by external factors called mutagens. While the term “mutation” often carries negative connotations, mutations are actually the raw material for natural selection — without mutations, there would be no evolution. Most mutations are neutral, some are harmful, and a small fraction are beneficial.

The human genome contains approximately 3 billion base pairs. During each cell division, the DNA replication machinery makes about one error per 100,000 nucleotides. However, proofreading and mismatch repair mechanisms reduce the final error rate to approximately one mistake per 10 billion nucleotides — a testament to the remarkable fidelity of DNA replication.

2. Types of Gene Mutations |

Gene mutations (also called point mutations) affect one or a few nucleotides within a single gene. They are classified based on how they alter the DNA sequence:

2.1 Substitution Mutations |

A substitution mutation occurs when one nucleotide is replaced by another. There are three possible outcomes:

Silent Mutation (沉默突变): The new codon still codes for the same amino acid due to the degeneracy of the genetic code. For example, both GAA and GAG code for glutamic acid — a change from GAA to GAG has no effect on the protein. Silent mutations are often neutral.

Missense Mutation (错义突变): The new codon codes for a different amino acid. This can have variable effects — the protein may function normally if the substituted amino acid has similar chemical properties (conservative substitution), or it may be severely impaired if the new amino acid has different properties (non-conservative substitution). A classic example is sickle cell anaemia, where a single nucleotide change (GAG to GTG) substitutes valine for glutamic acid in the beta-globin chain of haemoglobin.

Nonsense Mutation (无义突变): The new codon is a stop codon (UAA, UAG, or UGA), causing premature termination of translation. This produces a truncated, usually non-functional protein. Nonsense mutations are almost always harmful.

2.2 Insertion and Deletion Mutations (Indels) |

Insertion mutations add one or more nucleotides to the DNA sequence, while deletion mutations remove one or more nucleotides. When the number of inserted or deleted nucleotides is not a multiple of three, the reading frame of the gene shifts — this is called a frameshift mutation. Frameshift mutations alter every codon downstream of the mutation site, typically producing a completely different and non-functional protein.

Consider the following analogy: THE FAT CAT ATE THE RAT. If we delete the first “T”, the sequence becomes HEF ATC ATA TET HER AT — completely unintelligible. This is exactly what happens during a frameshift mutation.

THE FAT CAT ATE THE RAT(胖猫吃了老鼠)。 HEF ATC ATA TET HER AT — 完全无法理解。

2.3 Inversion and Duplication |

Inversion mutations occur when a segment of DNA is reversed end-to-end within the chromosome. Duplication mutations result in a segment of DNA being copied one or more times. Duplications are particularly important in evolution — they provide raw material for new gene functions, as the duplicated copy can mutate and acquire a new function while the original gene maintains its essential role.

3. Chromosomal Mutations |

Unlike gene mutations, chromosomal mutations affect large segments of chromosomes or entire chromosomes. These are typically more severe because they alter the dosage of many genes simultaneously.

3.1 Deletion | 缺失

A chromosomal deletion involves the loss of a chromosome segment. Cri du Chat syndrome (猫叫综合征) results from a deletion on chromosome 5, causing distinctive facial features and intellectual disability. The name comes from the characteristic high-pitched cry of affected infants, which resembles a cat’s meow.

3.2 Duplication | 重复

Chromosomal duplication doubles a segment of the chromosome. Charcot-Marie-Tooth disease type 1A is caused by a duplication on chromosome 17. Duplications can lead to gene dosage effects — having extra copies of a gene may produce too much of the corresponding protein.

3.3 Inversion | 倒位

Inversions flip a chromosome segment 180 degrees. Pericentric inversions include the centromere; paracentric inversions do not. While inversions themselves may be harmless, they can cause problems during meiosis when homologous chromosomes pair up.

3.4 Translocation | 易位

Translocations transfer a chromosome segment to a non-homologous chromosome. Reciprocal translocations involve a two-way exchange; Robertsonian translocations involve the fusion of two acrocentric chromosomes at their centromeres. The Philadelphia chromosome, a translocation between chromosomes 9 and 22, is associated with chronic myeloid leukaemia (CML).

3.5 Aneuploidy and Polyploidy |

Aneuploidy refers to an abnormal number of chromosomes — one too many (trisomy) or one too few (monosomy). It results from nondisjunction during meiosis, when chromosomes fail to separate properly. Down syndrome (Trisomy 21) is the most common aneuploidy in humans. Polyploidy refers to having entire extra sets of chromosomes — common in plants (e.g., wheat is hexaploid) but usually lethal in animals.

4. Causes of Mutations |

Mutations arise from two broad categories: spontaneous mutations and induced mutations.

4.1 Spontaneous Mutations |

Spontaneous mutations occur naturally without external influence. Key mechanisms include:

DNA Replication Errors (DNA复制错误): DNA polymerase occasionally incorporates the wrong nucleotide. Although the enzyme has proofreading (3′ to 5′ exonuclease) activity, errors still occur at a low frequency.

Tautomeric Shifts (互变异构位移): Nucleotide bases can exist in rare tautomeric forms that pair differently. For example, the rare enol form of thymine pairs with guanine instead of adenine, causing a substitution mutation if not corrected.

Depurination (脱嘌呤): The bond between a purine base (adenine or guanine) and the deoxyribose sugar can spontaneously break, creating an apurinic site. If not repaired, a random base may be inserted during replication.

Deamination (脱氨): The amino group on cytosine can spontaneously be removed, converting cytosine to uracil. If not repaired, this causes a C-to-T transition.

4.2 Induced Mutations (Mutagens) |

Induced mutations are caused by external agents called mutagens. The main categories include:

Physical Mutagens (物理诱变剂): Ionising radiation (X-rays, gamma rays) breaks DNA strands directly. UV radiation causes adjacent pyrimidine bases (usually thymine) to form covalent dimers, distorting the DNA helix and blocking replication.

Chemical Mutagens (化学诱变剂): Base analogues (e.g., 5-bromouracil) mimic normal bases but pair differently. Alkylating agents (e.g., EMS) add alkyl groups to bases, altering their pairing properties. Intercalating agents (e.g., ethidium bromide) insert between base pairs, causing frameshift mutations during replication.

Biological Mutagens (生物诱变剂): Certain viruses (e.g., HPV) integrate their DNA into the host genome, disrupting normal gene function. Transposable elements (“jumping genes”) can insert themselves into genes and disrupt their function.

5. DNA Repair Mechanisms | DNA

Cells have evolved sophisticated mechanisms to detect and repair DNA damage. These repair systems are essential for maintaining genomic integrity and preventing mutations from accumulating.

5.1 Mismatch Repair (MMR) |

Mismatch repair corrects errors that escape DNA polymerase proofreading. The MMR system recognises the distortion in the DNA helix caused by mismatched base pairs, excises the newly synthesised strand segment containing the error, and resynthesises it correctly. In bacteria, the system distinguishes the template strand from the new strand by methylation patterns.

5.2 Nucleotide Excision Repair (NER) |

NER repairs bulky lesions such as UV-induced thymine dimers. A multi-enzyme complex recognises the distortion, makes cuts on both sides of the lesion, removes the damaged oligonucleotide (about 12-24 nucleotides in eukaryotes), and fills the gap using the complementary strand as a template. Defects in NER cause xeroderma pigmentosum (XP), a condition characterised by extreme sensitivity to sunlight and a high risk of skin cancer.

5.3 Base Excision Repair (BER) |

BER repairs small, non-helix-distorting base lesions such as deaminated or oxidised bases. DNA glycosylases recognise and remove the damaged base, creating an abasic (AP) site. AP endonuclease then cuts the backbone, and DNA polymerase and ligase fill and seal the gap.

6. Effects of Mutations on Protein Function |

The effect of a mutation depends on where it occurs and how it alters the gene product:

6.1 Loss-of-Function Mutations |

These mutations reduce or eliminate the function of the gene product. Most loss-of-function mutations are recessive — the remaining functional allele produces enough protein for normal function. Cystic fibrosis, caused by mutations in the CFTR gene, is a classic example of a recessive loss-of-function disorder.

6.2 Gain-of-Function Mutations |

These mutations confer a new or enhanced activity on the gene product. Gain-of-function mutations are usually dominant — a single mutated allele produces the abnormal phenotype. Many oncogenes arise from gain-of-function mutations in proto-oncogenes, leading to uncontrolled cell division and cancer.

6.3 Dominant-Negative Mutations |

In these mutations, the altered gene product interferes with the function of the normal product from the other allele. This is common in proteins that form multimers — the defective subunit poisons the entire complex. Osteogenesis imperfecta (brittle bone disease) often results from dominant-negative mutations in collagen genes.

7. Mutations and Cancer |

Cancer is fundamentally a disease of mutations. The development of cancer typically requires multiple mutations accumulating over time in genes that regulate cell division, DNA repair, and programmed cell death (apoptosis).

Proto-oncogenes (原癌基因): These genes normally promote cell division in a controlled manner. Gain-of-function mutations convert them into oncogenes, which drive excessive proliferation. For example, mutations in the RAS gene family are found in about 30% of all human cancers.

Tumour Suppressor Genes (抑癌基因): These genes normally restrain cell division or promote apoptosis. Loss-of-function mutations in both alleles (Knudson’s two-hit hypothesis) remove these restraints. The TP53 gene, encoding the p53 protein, is the most frequently mutated gene in human cancers — it is altered in over 50% of all tumours.

DNA Repair Genes (DNA修复基因): Mutations in genes involved in DNA repair (e.g., BRCA1 and BRCA2) increase the mutation rate throughout the genome, accelerating the accumulation of mutations in proto-oncogenes and tumour suppressor genes. Women with BRCA1 mutations have a 55-72% lifetime risk of developing breast cancer.

8. Mutations in Evolution and Natural Selection |

Mutations are the ultimate source of all genetic variation. Without mutations, all organisms would be genetically identical (excluding recombination effects), and evolution by natural selection would be impossible. The relationship between mutation and evolution involves several key concepts:

8.1 Mutation Rate and Evolutionary Rate |

Mutation rates vary across species and across different regions of the genome. RNA viruses (e.g., HIV, influenza) have exceptionally high mutation rates because their RNA polymerases lack proofreading ability. This is why flu vaccines must be reformulated annually — the virus evolves too quickly for a single vaccine to remain effective. In contrast, the human germline mutation rate is approximately 1.2 × 10⁻⁸ per nucleotide per generation.

8.2 Beneficial Mutations |

Although most mutations are neutral or harmful, beneficial mutations do occur and are the driving force behind adaptive evolution. Examples include:

Lactase Persistence (乳糖酶持续性): A mutation in the regulatory region of the LCT gene allows lactase production to continue into adulthood, enabling the digestion of milk. This mutation arose independently in European and African populations and spread rapidly in pastoralist societies.

CCR5-Δ32 Mutation (CCR5-Δ32突变): A 32-base-pair deletion in the CCR5 gene confers resistance to HIV infection. Individuals homozygous for this mutation are almost completely resistant to HIV. This mutation is found in about 10% of people of European descent.

Sickle Cell Trait and Malaria Resistance (镰刀型细胞特征与疟疾抗性): Heterozygous carriers of the sickle cell allele (HbAS) have increased resistance to malaria. This balancing selection (heterozygote advantage) explains why the sickle cell allele remains common in malaria-endemic regions despite causing severe disease in homozygotes.

9. Detecting and Analysing Mutations |

Modern molecular biology offers several techniques for detecting and characterising mutations:

DNA Sequencing (DNA测序): Sanger sequencing is the gold standard for detecting point mutations in individual genes. Next-generation sequencing (NGS) allows for whole-genome or whole-exome analysis, identifying mutations across the entire genome in a single experiment.

Gel Electrophoresis (凝胶电泳): Used to detect large insertions, deletions, or rearrangements by comparing the size of PCR products from affected and unaffected individuals.

Karyotyping (核型分析): Visualises the complete set of chromosomes under a microscope, allowing detection of large-scale chromosomal abnormalities such as aneuploidy, translocations, and large deletions.

PCR-Based Techniques (基于PCR的技术): Allele-specific PCR and ARMS (Amplification Refractory Mutation System) can detect known point mutations with high specificity. The presence or absence of a PCR product indicates the genotype at the mutation site.

12. Practice Questions | 练习题

Q1: Explain why a substitution mutation may have no effect on the phenotype of an organism. (3 marks)

Answer: (1) The genetic code is degenerate — multiple codons code for the same amino acid, so a change in the DNA sequence may not change the amino acid sequence (silent mutation). (2) The mutation may occur in a non-coding region (intron or regulatory region that does not affect expression). (3) If the substituted amino acid has similar chemical properties to the original (conservative substitution), the protein may retain function.

Q2: Distinguish between a germline mutation and a somatic mutation. (2 marks)

Answer: A germline mutation occurs in gametes (sperm or egg cells) and is heritable — it can be passed to offspring. A somatic mutation occurs in body cells and affects only the individual in which it arises; it is not inherited by offspring.

Q3: Describe how UV radiation causes mutations and name the repair mechanism that fixes this damage. (4 marks)

Answer: UV radiation causes adjacent pyrimidine bases (usually two thymines) on the same DNA strand to form covalent bonds, creating thymine dimers. These dimers distort the DNA helix and block DNA replication and transcription. The damage is repaired by Nucleotide Excision Repair (NER), where an enzyme complex recognises the distortion, excises a segment of the damaged strand (including the dimer), and DNA polymerase fills the gap using the complementary strand as a template, sealed by DNA ligase.
